安装ExpansionHunter

1.环境变量 boost cmake

git clone --recursive https://github.com/boostorg/boost
wget https://cmake.org/files/v3.12/cmake-3.12.1-Linux-x86_64.tar.gz

2.安装ExpansionHunter

git clone --recursive https://github.com/Illumina/ExpansionHunter
 cd ExpansionHunter
 mkdir build
 cd build
 cmake ..
 make
cmake -DBOOST_ROOT=/path/to/boost/ ..

3.ExpansionHunter的用法

ExpansionHunter \
  --bam bamlets/bamlet.bam \
  --ref-fasta hg19_ref.fa \
  --repeat-specs ../../repeat-specs/hg19/ \
  --vcf output/bamlet.vcf \
  --json output/bamlet.json \
  --log output/bamlet.log \
  --read-depth 30
